I find it interesting that Makki is still calling the others "-san"; I'd have expected her to be using "-chan" by now with them, or is it just that she's much younger than the others and this is why she's using the formal honorific?

Howdy,
Japan is pretty heirarchical. Once relationships are set, it's unusual for honorifics in spoken address to change.
In this case, the -san/-chan definately shows the age gap.

Just to add something to the translation for chapter 133, page 5 frame 2.
Kokone says: No, I'll just sit here for now...
In original japanese: N~ Watashi, kono kurai no tokoro de PACHAPACHAshiteru hou ga ii kana
Which literally means: No, I like being here just "tapping on the water surface" better.
Note that PACHAPACHA is a 'giseigo' indicating the sound of tapping on water surface with one's hand.
